I plan on having a lot of games so which one is best to use?

Try to buy as many game card games to keep that content off of your memory flash card but honestly these are ludicrous when you think you compare a PC solid-state drive price-per-GB to one of these proprietary ploys. Xbox 360 memory cards were the same scam so the entire consumer base should feel a bit embarrassed that this era of dirt-cheap flash drives allowed for a $30.91 16GB memory stick.

can I just use a non play station brand micro sd card or an sd card?

No a sd card will not work on the ps vita. Only the sony brand memory sticks can be used for the ps vita.

I'm thinking about getting the 16GB if I turn off my vita and switch the memory cards will the games I downloaded still be on my vita?

No. You will have to re-download them. You can, alternately, install Sony's Content Manager Assistant and back up your current card to your computer. Turn your vita off, take the old car out and put in the fresh one. Then restore it to your new card.You can also keep different games on each memory card and switch them around when the time comes.
