It means you should connect each peripheral (molex) connector with one single cable from the power supply. So you should have two separate cables from the power supply connecting to the two peripheral (molex) connectors on RM43-320-RS's backplane directly. Do not connect both connectors on the backplane with just one cable!

What CPU cooler are you using for this? Does the NH-D12 fit?

The RM43-320-RS can fit CPU cooler up to 148mm in height. According to Noctua's product page, the NH-D12L is 145mm tall so yes, it will fit in the case.
