Can you use the anderson connector to run a 12v trolling motor or do you have to use the terminals?

Make sure you don't exceed 60A through the 60A connector or 50A through the 50A connector (look at the fuse on the inline cable to figure out which one is which). Otherwise you'll have to connect through the post. You can order a ring-to-sb50 cable and use the posts with an anderson connector

Does it's wiring support being connected to a 2000 watt inverter?

It should I have a solar panel keeping my battery charged up . Would not see why not.

Will this work with a side terminal battery?

Depending on how big the battery is I would say yes there's ample room in the front inside edge of the box
