Will this fit on 2016 v6 mustang?

No. These fit on the 4.0 motor. The 2016 is a 3.7 motor. But BBK Shorty headers on the 3.7 is an excellent choice.

Does it work with stock pipes

Yes they do. They bolt right up to the factory collectors. There is a bracket on drivers side on the back cylinder that will need to be on the outside of the header flange or it won't seat flat against the head, also on the passenger side on the first cylinder toward the front that u will have to loosen and put back after u install the header. If u do not move these brackets out of the way before u install the headers they will leak and throw codes.
