The weight of the cheek weld pad is negligible (very very light) and should not have any impact on your rifle. Not sure what you mean on balancing out the weight of your rifle but I doubt you will feel any difference.

Would this work on a shotgun for skeet and trap? Most cheek pads are huge and ugly but I like how low profile this thing looks.

Absolutely. You can even add a second one parallel to it if your goal is to catch the top and top edge of the butt stock for a cheek weld. I do that on my long range rifles.
