Q: Does it really come with 6 boxes?

Yes. They are flattened. You have to assemble them.

Q: So do you get 6 boxes, holding 12 cupcakes in each box?

Yes. If you use the spacers you can fit 12 cupcakes. If you don’t use the spacers you can for about 18-22 cupcakes.

Q: The top will not touch the mountian frosting or the decoration atop the frosting?

I’ve used these for cupcakes topped with frosting and large sprinkles and they didn’t touch the top. I suppose if you make the frosting very tall it could touch the top.
