Will these fit an 88YJ? I know some fenders work in a cross over.

No i am sorry but these fit the Jeep TJ models. We do not make a flair like this to fit the YJ models.

Does it come with the factory m5 bolts. Or does it have a new set of nuts and bolts

It comes with new hardware to use factory holes. Not sure what the rating is but mine swapped out just fine
